Are there any tools that let me sync IMAP mailboxes? I need to run them on Windows.

Yes, all of the IMAP Tools from IMAP Tools will run on Windows. If you want to do a one-time copy of mailboxes from one server to another you can use imapcopy.pl or migrateIMAP.pl. If you want to do an ongoing sync between mailboxes then you can use imapsync.pl.
